Length or terms of the deal were not disclosed, but it was reported to be for three years and $18 million.
In just his second year, Thomas led the Jaguars in receiving last season with 66 catches, 820 yards and four touchdowns.
The 24-year-old Arizona product leads the Jaguars in receiving so far this season with 212 yards and a touchdown on 20 catches.
He was selected in the fourth round of the 2009 NFL Draft.
